Okay, Mod organizer stores your graphical settings in a seperate INI in it's "profiles" folder. If you edit the ini outside of mod organizer, it does nothing. However, you don't need to edit the ini yourself. Use Mod organizer to browse for executables, and select the skyrim launcher from your Skyrim folder.
